I'm not sure I understand the combat system adequately. If I have an army of 50 but I only have 40 soldiers that were purchased or received as gifts then when I invade somebody my effective army size is only 41 (40 soldiers plus me). Is that right?

the army size present the general u can take to battle at the invaded mode,5 of ur army member bough 1 extra general,the soldier is in the unit part,thats the thing i can count but the more general u bough the more unit u can take out to battle.

Yes, if you only have 40 soldiers then you can bring only those 40 with you. However if you have 50 pieces of equipment then you bring all 50 pieces with you, 1 for each army member. Same goes for magic.

Now, a related question. I understand that gift units do not count toward the quota for army size when I am on quests. But they do count when I invade or defend against an invasion? IOW, they are real units even though they don't help in the quests?
